I have given jee but was not qualified so can I mention NO(in whether registered for pmsss).Will it have any effect during choice filling of engineering colleges

If you didn't qualify JEE, then there is no need to mention as you are not getting college according to the jee score. It only matters, if you qualified it.

So, now your dependency of getting college is on the 12th class score card.
